You are able to go inside all bunkers / silos before mission start and even after missions are completed.
If you want to visit The Inquisitor's Grave again, just go to the place and jump to the silo. Always next to the door there is a valve - if you interact, water will level up or down, if you interact again. So you can visit every floor in the former John's Gate.
