The operation begins with a title card, detailing a brief history of Yara prior to 2021. Afterward, a cinematic plays, showing Antón Castillo giving a speech promoting plans to build up Yara's global presence through the production of Viviro. Multiple scenes depicting the slaughter and coerced labor of Yarans are played, juxtaposing Castillo's propaganda. The cinematic returns to Castillo, and soon the camera pans out, revealing Dani Rojas watching Castillo's monologue. It is at this point where the player must select Dani's gender.
Dani and Alejo Ruiz are seen conversing with Lita Torres about their plans to leave Yara, much to Lita's disapproval. Suddenly, their neighborhood in Esperanza enters a blackout, and FND soldiers pour into the streets. An altercation between Alejo and the group of soldiers breaks out, resulting in Alejo being shot in the head and killed instantly. Dani and Lita escape the area, and make their way to the outskirts of the city. Dani pointed out how Yaran police are unusually absent and Yaran military can do whatever they want without any regard to the law.
Dani and Lita eventually reach the refugee boat San Judas, where they encounter the ship captain, Marco, denying ship entry to a nanny and an unnamed teenager. Dani informs Marco of Alejo's death, and convinces him to allow the teenager and the nanny aboard. Dani and Lita then board the ship, and the group of refugees set to sea. At one some point, the teenager expresses his gratitude to Dani, and hands Dani a baseball card. Almost immediately after, the boat is stopped, and the crew on deck is shot. Anton Castillo and Raúl Sánchez then enter the hull. Anton recounts a story to the refugees about his father's habit of releasing fish. The nanny interrupts Anton Castillo, calling him a tyrant. Unfortunately, the Nanny is immediately shot and killed by Raúl. Anton then calls out for his son, Diego, who is revealed to be the unnamed teenager. Diego pleads for his father to not kill the refugees on the boat, but Anton says that if he wanted them to live, he would have never tried leaving Yara. He then takes his son from the boat, and orders his soldiers to sink the boat. Bullets begin to pour into the sides of the boat, and people are seen being struck as the scene fades to black.
Dani suddenly wakes up on a beach, finding Lita. Lita tells Dani that the island they've washed up on is where Libertad is hiding out, and tells Dani that it was "fucking fate" they ended up there. Lita then calls Dani the "lucky one" before succumbing to her wounds. Afterward, Dani finds himself/herself to be the sole survivor of the massacre. Dani walks from Lita's body and loots a machete from Marco's corpse. A title card displaying Far Cry 6 then covers the screen, signaling the end of the operation.
